Full Story Summary :-

Movie Spoiler Warning!! [Can Ruin A Movie Ending]

An unnamed Scientist was ordered by his nation's dictator to create an artificially intelligent machine called the Fabrication Machine, which was used to build other machines to wage war. However, the Fabrication Machine turned on mankind and wiped out all life. To atone for his part in mankind's destruction and restore life on Earth, the Scientist created nine homunculus-like rag dolls referred to as Stitchpunks, using an alchemic talisman to do so. He dies upon creating the last doll 9.

Some time later, the mute 9 awakens to find the world outside barren and lifeless. Taking the talisman with him, 9 wanders outside and finds the frail 2 who gives him a vocal processor, allowing him to speak. The two are attacked by the last active machine, the Cat-Beast, which kidnaps 2 and takes the talisman. 9 tries to follow, but falls unconscious. He awakens in Sanctuary, a cathedral, housing several of the other Stitchpunks: One-eyed healer 5; defiant leader 1; his large bodyguard 8; and oddball oracle 6 who paints drawings of the talisman's symbols. 9 decides to rescue 2, convincing 5 to accompany him. The two reach an old factory where the Cat-Beast has taken 2. The female Stitchpunk 7 appears and decapitates the machine, but 9 inadvertently places the talisman in the Fabrication Machine, awaking it and it sucks out 2's soul, killing him.

7 takes 9 and 5 to the abandoned library where mute twins 3 and 4 live, and learn the origins of the machine and the world's devastation. 9 and 5 return to Sanctuary to speak with 6, but are lectured by 1. The bird-like Winged Beast crashes its way into the cathedral, causing the Stitchpunks to fight back and destroy it, but Sanctuary is burnt to the ground as a result. Learning of the defeat, the Fabrication Machine builds the Seamstress, a cobra-like machine using 2's body as a means to hypnotize the Stitchpunks and red threads as a means to bind them, successfully kidnapping 7 and 8. 9 and the others go to save them after they give 2 a funeral, but 8 is killed. The Stitchpunks blow up the factory and celebrate their apparent victory, only for the Fabrication Machine to appear and kill 5. The group flees across a collapsing bridge, but 6 stops to tell the group not to destroy the machine, because "They're trapped inside.". 6 is then killed. But, before he was killed, he warned the others, "Go back! To the first room! He'll show you! The Source..." 9 follows 6's last words and visits the Scientist's workshop where he finds a video message addressed to him, the Scientist instructing him to obtain the talisman and use it to destroy the Fabrication Machine.

9 races back to 1, 7, 3 and 4 who are trying to destroy the machine with an old war weapon and tells them of what he knows. The group flee when the Fabrication Machine destroys the weapon and blows up a box of grenades to scatter the group. 9 goes to sacrifice himself so 7 can remove the talisman, but 1, who has since had a change of heart, sacrifices himself instead. 9 removes the talisman and destroys the Fabrication Machine with it, rescuing the trapped souls of the dead Stitchpunks from within the machine. That night, 9, 7, 3 and 4 build a funeral pyre for their fallen comrades but the talisman releases the spirits of 1, 2, 5, 6 and 8, which fly up into the air and cause a shower of rain to fall, the final image hinting the raindrops have bacteria inside them for new life to grow.

After the screen cuts to black, the ending credits can be seen coming out of the talisman.
