In 1959, a young Lucinda Embry stands in her school's playground staring at the sun, hearing whispers. The school makes a time capsule to be opened fifty years later (2009). Lucinda writes a page full of seemingly random numbers. Lucinda is later found in a closet, her hands bloody from scratching the numbers into the door.
In 2009, Jonathan Koestler (Cage), a widower and professor of astrophysics at MIT, discusses life on other planets with his son Caleb. This leads to a discussion of where the boy's dead mother is. Caleb wears a hearing aid and knows sign language because he often hears confusing noises.
Caleb attends the same school that Lucinda attended; when the time capsule is opened Caleb receives her page of numbers. He sees a mysterious stranger in the nearby trees and hears voices whispering. Jonathan finds the numbers, notices the sequence 911012996 and realises it is a reference to the date and number of deaths from the September 11th attacks (9/11/01/2996). Jonathan finds similar information based on other numbers on Caleb's sheet. The last three dates on the page are in the immediate future. There are numbers between each of the dates that he cannot reconcile.
Jonathan learns about Lucinda scratching at the door of the school closet, and that she recently died from a drug overdose. John's sister (Grace) encourages him to reconcile with their father. Caleb receives more visits from mysterious strangers who give him a small smooth stone, and is shown images of the world on fire.
On his way to pick up Caleb from school, Jonathan witnesses a horrific airplane crash. It is the date that the numbers predicted for the next disaster; Jonathan realises that the unexplained numbers are the locations of the events.
Jonathan finds Lucinda's daughter, Diana, and her daughter Abby, but scares them away when he reveals his interest in Lucinda. Jonathan pinpoints the next disaster to Worth Street in lower Manhattan. With news of terror-threats, Jonathan suspects the next cataclysm will be a terror attack. He spots a suspicious man in a subway station and chases him onto a stopped train. Cornered at the front of the train, the man is found to only be carrying shoplifted video games. At that same moment an approaching train derails, smashing into the station and destroying much of Jonathan's train.
Diana tells Jonathan that the next date is the day her mother told her she would die, 19 October. Diana's mother heard voices whispering horrible things and moved to the woods to "get ready". The two search Lucinda's old remote mobile home. Diana thinks the last number is not "33" but "EE" written backwards. They find pictures of the disasters she predicted and a copy of Matthäus Merian's engraving of Ezekiel's "chariot vision". Finding a pile of small smooth stones near Lucinda's bed, John flips it over to find the underside covered with the words, "Everyone Else", representing a cataclysm that no one will escape. While John and Diana are inside the Strangers appear around the car carrying the children. John drives them away only to hear from Abby that the "whisper people" wanted her and Caleb to go with them. John chases one of the strangers into the woods and confronts him in a clearing. The stranger opens his mouth, releasing a terrible roar and stream of light before he disappears.
Abby has coloured in the picture of the "Likeness of a Man" in the engraving and says it is the sun. John has a sudden revelation and rushes them to the MIT observatory, where he discovers that a massive solar flare will soon reach Earth; the final disaster.
Diana wants to hide in some caves she knows of. John agrees, but knows that will not save them. John calls his father, telling him to seek shelter. His father thanks him but refuses. John returns to Lucinda's school and uncovers the numbers on the old door. He thinks they may be coordinates of a safe place. Before John finds the numbers, Diana takes the children and heads for the caves. John discovers that Lucinda's last coordinates are the location of her mobile home. When Diana stops for gas Caleb calls his father from a payphone. The solar flare is announced on the news and panic erupts. John argues with Diana, trying to convince her that the caves will not help. As they argue the Strangers drive off with Caleb and Abby. Diana pursues them until she is broadsided by a truck.
John arrives just as Diana dies, finding the small stone in Diana's hand. He continues to Lucinda's mobile home, finding the children and the Strangers in a dry river bed covered with small smooth stones. Abby says the "whisper people" told her her mother was safe now. Caleb says "they have been protecting us all along" and "they sent a message ahead to prepare the way". A vessel similar to the wheels in the engraving descends from the sky. The Strangers refuse John entry because "only the chosen must go". John convinces Caleb to go by promising that the whole family will be together again some day. The Strangers dissolve into translucent figures surrounded by wing-like wisps of light.
Caleb signs to his father, "You and me together forever". The vessel departs with the children, accompanied by similar vessels. John collapses in grief, waking the next morning to find the sky full of smoke and heat. Cities are already burning.
John makes it to Boston, finding the streets full of rioters. He arrives at his father's home to spend his last moments with his sister and parents. John's father calmly tells him that, "This isn't the end, son." John replies, "I know." The family embraces as the solar flare incinerates the surface of the Earth. The film mostly focuses on the destruction of New York City on screen.
Caleb and Abby wear white linen clothing and stand in an otherworldly field as vessels take off in the distance. They run across a field of golden grass towards a large tree.
